In the 1750s Jacquin went on expeditions to Venezuela, the West Indies and Central America to collect plant specimens. He was appointed professor of chemistry and mineralogy at the Bergakademie Schemnitz in 1763 and in 1769 was appointed Professor of Botany and Chemistry and director of the botanical gardens of the University of Vienna.

Juncker then returned to Halle to become the medical supervisor of a school, orphanage and clinic, collectively known as the Franckesche Stiftungen. Alongside his medical practice Juncker also taught medical students at the clinic.
