Juncker was born in Londorf, near Giessen. Juncker studied philosophy at the University of Marburg before moving to the University of Halle to study theology. He then held a series of teaching positions, in Halle, Lemgo, Schaaken and Pyrmont. Junker then returned to Halle to become the medical supervisor of a school, orphanage and clinic, collectively known as the Franckesche Stiftungen. Alongside his medical practice Juncker also taught medical students at the clinic.
